Just got my ZWA-2 to replace my Sigma Designs HUSBZB-1 and had not seen the requirement for an updated firmware (which sounds like a painful process) in order to do a migration. So the question I have, can I setup the ZWA-2 and run the old HUSBZB-1 at the same time? Then remove and add my 80 some devices over time? Or do I need to remove all the devices first and do it all in one go?

You can do it either way, whichever you prefer.
Just be aware the mesh is not as good as powered devices are removed.
So you may need to be more strategic about how you remove and add them
Another complication, if you are using HAOS it doesn't support (without some hacks) multiple add-ons installed. So you'd have to install both Z-Wave JS core add-on and Z-Wave JS UI, one for each controller.

One more question please, which I think I know the answer to, but is there any easy way to bulk remove all the devices? As I have a lot of various ones and would have to lookup all their exclusion commands.
If you have a Windows PC, the PC Controller software has an option to stay in exclusion mode
