I add the matter add-on and it says its running. Then I go to add a matter device and it says Matter is not setup, and To add a Matter device, you first need the Matter integration and supported hardware. Do you want to proceed with the setup of Matter? So I click proceed and it does it thing and says Successfully reconfigured the Matter integration. Then I try again to add Matter device and I receive the same message. This is infuriating.

Companion app or the web GUI? I've only ever used one Matter of WiFi (rest are Thread) but it worked fine using the app on iOS
Do you happen to have any other ecosystem you could pair to first?

I get that message on both Android app and web GUI.
It's currently paired over mqtt.. but everywhere I looked I see that matter is the future and matter is great and easy but it doesn't work for me
I bought a schlage encode plus with hopes of using it over thread.. (I have the connect zbt-1) and I can only get it to work over Wi-Fi. Will not connect to thread even though I have setup the border router

I don't think these struggles are unique to you, mine mostly works now but it was/has been a challenge
I have the Encode Plus connected to HomeKit over Thread but also WiFi so I can use it in HA, let me tell you it's not great for the battery life
I hope you like replacing 4x AA every like 3-4 months at least lol
But back to the original question, could be a lot of things, could be something to do with your router, not sure if you're doing anything fancy with multiple network segments/VLANs etc etc

I ended the vlan for iot because I read it can cause issues. So all iot is on same network as home assistant
