I want to run ZHA and Zigbee2MQTT (if this is not a bad idea in general)
I have now an SLZB-06 with ZHA, but I also have an unused SLZB-06M.
Which SLZB should run which protocol?

why do you want to run both? that will create two completely separate zigbee networks with separate meshes.

it might make sense if you're putting one in e.g. a separate building where the mesh doesn't otherwise reach

I thought for devices which have no good Z2M support yet, I could use the ZHA...

better to use only one system, not both. if you use both, it will degrade your zigbee network because the devices won't be able to relay messages for each-other.

And which of the two should I use then for Z2M? Or is there no difference?

I wouldn't expect any significant difference, tbh. The Z2M support for both options (assuming you have the firmware updated) is pretty good.
