Nothing seems to happen after the wait (3 seconds) in an automation?

The mode is restart, so if you press the button again during that 3s it cancels out of the delay and starts the automation again

Presumably that's intentional - as you seem to be counting consecutive button presses. So it makes sense for only the last one to trigger the reset
