A two-part question:

When programming a board (eg SAMD21 Itsy Bitsy M0) which has both a bootloader and firmware, do you build a bundle and flash it all at once or do you flash each separately?
I need to program about 100 boards. What software/programmer do you use for program your SAMD21 boards?
