Not the plugin dev but I am familiar with how these plugins work. If there was an issue in the config file and the plugin notices this, it can revert the file back to stock so that way it stays running. Any plugin command hiding plugin has a redundancy to revert the config to stock. Some other plugins have this too. I would advise checking over your config file just to make sure nothing was wrong with it before saving. Id also keep a copy locally just in case this happens as well.
