I noticed the Blockbench GUI colors are off compared to the rest of my computer. Is this just a display problem, or is there a way to configure the colors. Cause all the colors are a little de saturated compared to the rest of my computer.

Cause the thing on the left is an acacia orange and the thing on the right a redstone red, not just slightly de-saturated.

That's the problem, those two are the same color, but the Blockbench program is messing with the colors that badly. I'm glad im not the only one seeing this problem.

unless you have something important saved in the Blockbench program files, try Help > Developer > Factory Reset

Ya, I factory reset, then uninstalled, and took a new download from the website to reinstall.
There may be a file somewhere where it stores settings separate to the base program.

There is a weird one about manifest.webmanifest .
It cannot find a file of some kind
