How do I change the permissions of a plugin?

I am wondering where I can access the permissions for a plugin, and then how I can modify them. I have looked in plugins->[plugin name]->config.yml, and added the permission, but I assume that is for configuration and not permissions as this still makes the game think of the command for the plugin as "unknown".

Unless the plugin has its own permission management, most people use a permissions plugin like PeX or LuckPerms.
