I'm aware I'm an idiot but was trying to add some extra mods to cobblemon. Is there anyway I can reupload my files from my folders get the mods, fabric, config, etc back ?

Your only hope is basically any backup you (or maybe staff) has available
Which is also why we always recommend making a backup before editing files!

i don't have one is my best bet to cancel my server and start fresh?

You can see if support has a backup available if you want the old world back, and otherwise I'd just stick with this server, hit the reinstall button and it should reinstall all files (with a new world ofcourse)
