Basically I want to unregister some items and blocks from a specific mod so I can make it more inline with my pack. Is there a way to do this or do I just have to remove the recipe?

remove the recipe AND hide from JEI, it is enough

trying to remove the item fully will break minecraft

You can add and hide things in JEI/REI with KubeJS, and the wiki has a page on those!
