Another thing is that Dio would have not had enough time to decapitate Jonathan, move his head over to the body, then wait to fuse, before the ship exploded he would have had to bring the entire body with him. Also knowning how Dio admired Johnathan, he would have likley kept the head. You could argue that Dio opened the coffin the let JoJo's head out, but they were in the middle of the ocean. At the depth the coffin would have rested, in the abyssal zone, the preassure is so great, that if Dio opened the coffin, he was have instantly died
