Though Josefumi wonders if it was the wall eyes, it would make sense that in exchange for flesh to heal kira, josefumi's would be taken since he's touching him directly. But because of the fruit's own nature, what was exchanged was also turned into stone, as with a regular fruit.
And then they both went underground and that caused the mixing of parts, but josefumi, who is josuke's body, seems to have healed from the rockification
