I just beat yawgmoth in the Old Phyrexia Holdout and the first of the two chests (the one on the left) was empty. It looked like a treasure chest when I walked into it and then no reward popped up and I hit escape and the window closed.

I had that issue too. I just used console command to give myself Urborg, Tomb of Yawgmoth, since it seemed fitting.
