that red message, means that you deleted that piece from your model
[also, dont make 16k atlases or your model can get a looot of issues, try to go 4k multiple if needed and last option 8k]

By your picture, i can see you replaced 2 extra times your psd

what could hapened is that you deleted theoriginal but then used the one from the "replacement" instead, so is not the same piece anymore

even you can see on your atlas, you have a list of pieces there, that are not in the atlas. but you can see the same one in the atlas [that i assume where the original ones]

basicaly, delete them from atlas, and add the current ones

the ones that are showing as unset on the atlas are actually the current ones, when I delete them it deletes the current ones.

do you know how to "clean project?" [btw you have to redo the atlas from 0 anyways so its gonna clean by itself

If you want to detele atlas for any reason, this is the step
Atlas bar Menu > Texture > Initialize texture atlas > close the new atlas setting window
