Personally when I think of embêter I think of someone kinda poking at someone or messing around, kind of bugging someone, can be playful
Déranger makes me think of like, an inconvenience, can be like bringing someone away from something (sorry to bother you, etc) or distaste (what they said really bothered me)

Embêter can kinda be the inconvenience meaning too but it's not the first thing I'd go to
