In est-ce que, the pronoun que acts as either a subordinate one in some questions like yes/no ones or a relative pronoun noting the object of the verb in some other questions.
Here are two examples:

Est-ce que tu as fini les devoirs?
Qu'est-ce que tu fais ? (where que acts as the object of the verb faire as opposed to "Qu'est-ce qui t'est arrivé ?" where qui acts as the subject of the verb se passer).
