Unless you are using a flatfile storage, such as json, yml (not recommended), there is no way to view logs via file. However, you can use the ingame /lp log commands, for more info on them, see here:

Created the new prefix through the editor and updated the server via the editor save reload. Restarted my server to see if would apply but nothing changed. I use Essentials/luckperms/vault - all the most recent versions but the tag wouldnt be added [ping me in response]

If you're trying to use the PlaceholderAPI prefixes, then no, essentials doesn't support those.

I have some donator ranks and some time ranks, to give those i use the "add" command. The donator rank prefixes have larger weight than the time ranks. So I made an error with my server and was running it with BungeeCord disabled, even though its a server on a bungee cord network. This was an accident. But basically messed up my entire luckperms system as it made everyone have different UUIDs than normal... so I turned to just giving people there ranks manually. I just figured out that this was the issue. But clearly now people have new in game ranks. I presume enabling bungeecord is going to revert everything back to normal, but people would likely lose in game ranks given during this time and then I’d have this different problem. What is my best way to approach this issue?

if you make sure ip_forward and online-mode are true in the bungee config
and bungeecord is true in all spigot.ymls
and they're only joining through the proxy
