No, the commands listed in there cannot be overridden by plugins.
You shouldn't need to worry about Essentials taking over commands other plugins define, Essentials will always try to prioritize the other plugin's command (unless specified in config)

You dont, thats not how it works. You only get the credentials to host a bot on your own servers

whats a good test btw to see if a server is fuckin working well? I get like zero lag on craft bukkit, I honestly thought that was still the standard when reading through the wiki etc and my TPS is 20, I found mobs quite laggy and eating taking forever!
