either way short of randomly guessing plugins, i'd suggest you find the culprit via a binary search:
Disable half your plugins & restart. See if issue still occurs. If so, the cause must be in the enabled half, if not, the disabled half. Then, cut the section it's in again in half, see if it's still an issue, etc etc, until you finally have a single plugin
If you have a test server, I'd recommend cloning your main server over to it, then using that to test, since this isn't super fast

I have CMI and I can say that the configuration still is fairly simple ( meaning its not that advanced ), but I also don't expect every feature to be fully blown out, its a AIO solution afterwall, adding too much features to one plugin makes it bloated and may cause errors everywhere

Well, yes and no. The base plugin of essentials also already brings a lot of commands which aren't necessary for a lobby ( nor would they fit into one ). And disabling all commands besides a few selected ones, why not use a smaller plugin that has only the features you ask for and nothing unecessary? XD

Thread count doesn't even matter. You'd get better performance and thermals by disabling hyper threading and using the actual cores. I'm running an Intel Xeon-E 2136 - 6 c / 12 t - 3.3 GHz / 4.5 GHz

Last year someone registered and spammed our forum with images, so much in fact that the pages wouldn't load anymore.
