LP will use the server context of whatever you tell it to in the config. its the first setting that can be changed there. if you have perms already set, but change your server context, youll have to update existing perms, possibly using bulk edit

When I enchant my pickaxe to, lets say fortune 50, it works, but when I click it and then put it back in my inventory, it says that it's only fortune X, but still has the lvl 50 enchant.

I read the documentation already. It says to just do /kit onetime (kit) (true/false), so I set it to true. It gives me the message that it was changed successfully however nothing happens. It may also be worth noting that even without luckperms installed, the problem persists

make sure its essentialsX - also, check the plugins folder and see if essentials made a config file that has "broken" in the filename. if so, then something that was changed is not correct in the YML file.

For the chat you need the EssentialsX plugin as it's the 'core' of Essentials and also EssentialsChat.
How you configure it depends on how you want the chat to be.... it can be a pain to get right...

You have to install both. EssentialsX and also EssentialsChat. Like I said, if you only want to change the format of the chat a different/single plugin may be better for just Survival. I don't know if installing Essentials on your survival will change or effect/break other things...
