On your server dashboard under Settings, scroll down to World Settings. There is a Regenerate Contents (pointed in pic above) that will regenerate the world.
It will either just reset the world to a random seed, or you can change the settings below that button (same section) and then Regenerate Contents.

Regenerate Contents will not affect your plugins or skripts, it is just the world that's getting changed.
