Do you use a Pro con made by Nintendo or a "Pro con" which is just an officially licensed controller from a different brand like PowerA?

Not sure what Project64 supports, but BetterJoy would emulate a Xbox controller

As in other software will see the Pro con as a Xbox controller

Steam itself is also a wrapper software

It's taking over the control of the Pro con and making it work the way it wants

You can config it in Steam's menu

Quit steam and just use BetterJoy alone

You can also use Steam with Project64 if you want

Project 64 does work with Xbox controller though. I just checked.

Windows > Set up USB controllers > Check the input of the current active controller
