What are the differences? I have seen that they have very subtle differences, but are there some exceptions and specific cases?

I mean
the first three are usually a sentence of their own
so if i say something you could answer "Na klar, so denke ich auch" or something like that; whereas Natürlich is an adverb (like selbstverständlich), so it can't make a sentence of its own
i would say "Natürlich ist es so/ es gibt doch natürlich eine Ausnahme...."

I would say they mean this (Klar, Ja klar, Na klar, Natürlich):

  1. sure, 2. yeah sure/yeah of course, 3. (well) of course, 4. of course/naturally

Klar and natürlich also have practical uses as adjectives as well
