Reading through the doc, I'd say that Vortex should already detect MO2 standard mods and assign them the root mod type. Do you perhaps have an example of one of these mods?

Vortex does typically handle them, but i manually reassign anything assigned root mod to a more appropriate mod type and adjust its folder structure if possible.
Having conflicts between mod types seems to make vortex do a purge/deploy instead of just a deploy

i have a custom mod thats just config files for OBSE assigned to Binaries, and anything it conflicts with thats a Root mod causes it

i was going to suggest automatically doing this but im not sure how feasible it would be
e.g. automatically assigning to Binaries and making this structure change:

└───OblivionRemastered
    └───Binaries
        └───Win64
            └───OBSE
                └───Plugins
``` to ```
ModFolder

    └───Plugins
