Can you send me the mod you're testing with so I can see the folder structure. Regarding the settings files - these are merged in on a per mod basis as long as they make use of the .part.txt suffix, so if I recall correctly if you have a user.settings.part.txt file at the root of your mod, that will get merged into the main file.
