Depends on the surfaces of your mesh model and how detailed your materials are, but in general just duplicate() the material for any unique variant that you have, e.g. every combination of color and texture, and reassign the material on the mesh or meshinstance when you spawn the npc.

Important to assign the material on the meshinstance surface slot and not on the mesh slot, else you end up changing the materials for all npcs that use the same mesh.
