Every time I press play and start a game the message "Mods are running in the background. End / Open" pops up, it also pops up when I open the maps.

it's just a reminder thing.. that you are running mods.. it happens more frequent now.. than it did.. but just ignore it keep the tab open another screen.. i reckon there should be an option to turn that thing off though.. as i see what you mean. everytime i enter the map for a game it re-pops up
