scp-5000 can also then be included in a solo campaign as a game mechanic to also make more sense of the lore
We likely won't see the harness if at all until late game, the foundation secured it when the timeline reset and is hiding it
yup, maybe this can be suitable for one of the final missions, would be very cool

We might see it, we might not, the story is already complete, is just making the story into reality is what the devs are doing. So maybe we'll see it, who knows
