Ah shit. I don't think you can fix it really on a 3ds.

If it was a DSi or DS, you could just clear your WFC config, but that setting is greyed out on 3DS.

Actually I use twilight menu

But I can put them as normal games on the home menu using nds forwarder that makes the 3ds read the .ds as a physical copy of the game

you wanna load it in ds mode temporarily to access the WFC settings and reset your id from there

To actually answer the question, traded Pokémon are just as legal as they were on Nintendo WFC
You can obtain illegal Pokémon but this generally isn’t an issue unless someone sends you an obviously hacked legendary
