Quite a simple idea
A missile that is on par or better than the variable thruster if it comes to fuel efficiency, but has the same amount of thrust as a short range thruster. Alternatively you can make it so it gains thrust the faster it goes as it would irl, making it so it needs much more time to accelerate, turning it into more of a niche long range weapon.
(Would also allow for some creative cluster missiles that act as a booster stage and stuff like that)
Of course this needs to be balanced, and a way I had in mind, which makes sense to me because these missiles need ducting for air to pass through, is to give them a reduction in damage. About 20-30%
