Im currently playing through the trooper stroyline with the discipline of a saboteur smuggler, and normal quests give me trooper gear, but flashpoints and heroic missions give me smuggler gear. is there any way to change this or do i have to live with it?

You’ll probably have to live with it. Story missions give the same rewards they have given since before it was possible to have a non-trooper combat style on a trooper character, and fp rewards follow your loot discipline (I think) which is by default your current spec of your combat style, so by extension it’s based on your combat style
The fp rewards is an educated guess, I haven’t used fp armor for looks in a while so didn’t know it drops stuff for you combat style. At max level it drops a armor that looks the same for everyone, with tank/dps/healer stats based on your loot discipline, which is why I’m guessing it gives smuggler armor for you
Anyways, other than the weapons the armor should work regardless of class so if the problem is that it looks wrong to wear trooper armor as a smuggler, you can buy a set of armor that you think fits for cheap on fleet at the adaptive gear vendor, and use that in the outfitter
