Are you obtaining them from chests? They should be adding to your total count, which as far as I know you can only see when you get them in that rewards collection area.
Do be aware that Nanotech and BioMech CPU's are different currencies. Biomechs you can see from your character upgrade station.

Biomech CPU's are only obtainable through Uncommon chests, and its a rare drop on top of that.

Biomechs are used to upgrade your skills, that you mentioned before. They are just rather difficult to obtain.
