I chose a frackin universe ship at the start of the game. Waaaay later i finally stumbled on penguin pete and bought the licenses to upgrade the ship. After i fully upgraded it, i returned to the ship to find the upgraded ship buolt around the original ship. There are invisible barriers and someplaces where it shows floor i fall through.
Anyway to fix this would be appreciated as I'm too far into the game to start over lol (again)

Well, if you have not loaded the character too many times since then, you could restore a ship file backup.
The game saves 3 previous versions of the ship file by default... that means if you have not loaded your character more than 3 times since the incident, restoring the backup file should be possible.
Other than that you could take a screenshot of your ship, wipe the file and rebuild it using "cheats".
