I have an aura showing a buff on my character and another aura counting duration that makes it glow with less than 3.5 seconds left, however after it causes the glow once, every time the buff comes up it is glowing no matter the remaining duration.

If you're using the External Glow feature then you must always apply a Hide as well as a Show

and that sounds like you don't need two auras at all
