I am super late to the whole Shadow-clone-android thing, but while I think that it's interesting how Sega wants to keep that backdoor on his past, all the marketing and material we've gotten since 05 has pointed to them treating him as the real Shadow.

We know at least that there was a Shadow aboard the Ark that was friends with Maria, so unless current Shadow is a 1-1 clone, it doesn't make sense otherwise.
