I don't understand how to use the analog feature of the keyboard in game.

I suppose you tell the keyboard to output as a analog stick movement but when I do that the in game hud thinks I'm using a controller and freaks out constantly swapping the button prompts from keys to controller buttons. Is this unavoidable?

Depends on the game but if you use both keyboard keys and the emulated controller then yes that can happen
