Mind you this is after Aemon gave Jon the "Kill the boy" speech and he's trying to maintain peace between the Night's Watch, Stannis's men, and the Wildlings so when Gilly protested he threatened to kill her son right in front of her if Melisandre killed Mance's son as a result of Gilly not taking him away.
