when I put a command with [player] the command is executed in spigot server and there are plugins that only obey commands in bungee (for example /skins in skinrestorer) is there any way to make a deluxemenus command to be executed in Bungee server?

Not with just deluxemenus. You'll need to use a plugin like CommandSync which lets you execute bungee commands from the spigot server.

That doesn't work. When a client executes a command, it first goes thru bungee and then if it isn't stopped it goes to spigot. you can't make it go the other way around.
