Well. It depends

Hypixel can own their own hardware, but, it's still hosted directly in a datacenter somewhere.

As Minecraft Java Edition doesn't have a transfer packet, I'm unsure of how EU and NA servers would work under a single proxy instance (since your connection is gonna be on whatever proxy you connect to) - Unless they do like na.server.com and eu.server.com and have the systems be different.

To keep it in sync, I'd imagine they use a system like Redis (for servers with multiple BungeeCord instances, we also use Redis to keep stuff in sync). And, they'd store their data across SQL or Mongo (or something else)
