It seems you have a pretty good understanding of correct technique (flick, then micro) and it is good that you are establishing that early on. I think your problem mostly lies in your micro-corrections. Often after you land your initial flick you don't micro-correct in one smooth motion. It ends up being two or three shaky motions and sometimes you end up missing even though your initial flick is right next to the target. I would recommend trying to use less tension when you land your flicks and micro-correct more smoothly. And if it helps, you could also try slowing down your initial flicks so its easier to stop without a great deal of tension.
I'd recommend playing a bunch of pokeball scenarios and focusing on your smoothness and tension with your flicks and micro-corrections.
