As requested by nick a small report about the problem i had.
I had several controllers connected while editing the control assignments.
As i clicked into the primary click a controller input which was send every 2 seconds or so was set as primary click, labeled button 2.
I tried every "button 2" on my connected devices to reset the assignment in the settings menue but it didnt recognize any button 2 presses in the game. Since there is no settings file in the game or app data location i had to delete all Iron Nest entry's in the registry by hand after uninstalling the game in steam.

Bump. I experienced the same issue. Until it is fixed I strongly reccommend everyone unplug ANY joysticks/HOTAS/controllers other than keyboard and mouse while playing.
TEMPORARY FIX:
Uninstall game in Steam
Open regedit (Win+R, Type 'regedit', Press Enter)
Navigate to the following folder in the filetree on the left:
HKEY_CURRENT_USER\Software\Iron Nest
Right Click 'Iron Nest' and click delete in the context menu.
Confirm that you want to delete folder and all subfolders.
Reinstall game
UNPLUG ALL CONTROLLERS other than Keyboard and Mouse before playing
