As the title says, I don't have notifications from desktop apps (like Telegram) when running the game, and changing display mode doesn't fix it. Is there a checkbox or smth that blocks pop-ups of desktop apps?

There is not, your display likely has issues with displaying OpenGL apps, which is a common problem
What graphics card do you have? Some have specific tweaks for this

Most games do not use OpenGL, so that is the reason
Only a few do like PZ and Minecraft being the more popular ones
