I know that this is not for modified games, but is the base server not supposed to be able to load mods? I have an installation of B42 that will download the mods and then say it cannot find them even though the IDs are correct.

Are the mods you have compatible with the game version? Are you sure they do not conflict with each other?

Try installing just a single compatible mod, remove the rest

I think I see the issue. It is installing the mods to folder B42 installation folder and looking for them in the server instance folder. How can I tell it where to look for the mods?

I am not sure I follow, Steam simply installs mods in the Workshop folder

Which is where the game looks for them
