Unfortunately, debug mode might be your best option. Just pretend you did the work in-game and pick proper walls, windows, doors.

Windows can't be changed.
I know they can be fixed/rebuild. Glass panel or whatnot. But I didn't quite understand how to do them

You can take out standard window frames in vanilla and replace them with unbroken ones, but the larger windows don’t have any vanilla fixes. It’s mods or debug.
