You can make any structure into a base, even if it changes it majorly. I've ripped up the floors, added stories, and changed the layout of large structures.
Personally I would bleach the walls and floor, then remove the clutter, before combining the small rooms using a sledge. You could also rip up the floors or walls to make it more homey. Once you've removed all the wall junk you can decorate the place how you want, or fill it with storage. You should keep in mind that plumbing from the PD roof to the basement might be to much of a vertical reach so you might need to break the top roof to allow rain in.
If you plan to base up in the upper floors of Muldraugh PD instead, then maybe make it a storage or "recreational" room.
