Its a complex issue but it basically boils down to two things. One, people didn't take well to her actions working against Steven and Professor Cosmo to stop the Dimension Shifting The Meteor Plan ™️, as well as the way she scolds them for "lacking imagination" when she suggests that the meteor would go to a "parallel universe where the ultimate weapon and mega evolution doesn't exist" without evidence to back that claim up. She weighs the fate of the world on her hope that Rayquaza can stop the meteor, which almost fails because Rayquaza ends up being in a weakened state when she summons it.

Secondly, one of the writers for ORAS/Zinnia has history with making adult games, and some fans did not like that some of her dialogue could be read with suggestive connotations. From what I can understand, that same writer had a concurrent, recent release of another series that featured a character with broad, surface level similarities to Zinnia, and she was heavily criticized for taking over the plot and making the whole game about her, another parallel to Zinnia if you ask her detractors. From what I understand, these online complaints were so plentiful that the writer wasn't asked by GF to be brought on to another pokemon game.
