I'm trying to understand the dps difference between these two logs:

The fight times and ability counts are similar but my gear was a little different. However, I was expecting the worse more recent parse to be the better one because my gear was better.
I'm guessing it has something to do with +570 agi from Harlan's Loaded Dice.
I'm not looking for a traditional review/critique. I'm just trying to understand the game and my dps better.

in a 2:45 fight you should have two casts of Beacon. You have 1, and it didnt crit

Yep.
The stuff that's most confusing me is why my regular abilities just seem to be doing more damage per hit with that I consider worst gear. For example, if I open the Eviscerate drop down and mouseover the damage amount of the non-shadow damage portion, the average non-crit hit is 38703.1 on the low parse and 40811.5 on the high parse. I don't understand how my character's stat differences between the two parses account for that.

i mean you have less stats in the low parse specificallyt becasuse you're trading mainstat + stat procs from dice for mastery + onuse from beacon
thats why your damage is lower on avg
beacon outpaces dice on average because of the on use
