If you don't have any idea how to work Linux, you probably should go look into how to use it first. Kali Linux probably also isn't the best distro to work with off-the-bat - you'd be better with something like Ubuntu or Linux Mint
I highly recommend Linux Mint, you can install Lime3DS via a Flatpak or Snap. Not sure how well it'll work.
Yeah kali fucking sucks so far, constant random errors and declining permissions

Yes, the flatpack is official. It's up to you whether you use the flatpack or other options for Linux
I found the Package for Arch Linux, but it didn't look official.
