2 ideas: cotton storage block, a block that stores cotton from harvesters, up to 1000 cotton each, and you would press a button to dispense it, and a suction block where you place it near the farm and it sucks up the full plants, and you'd connect it to a storage block.

Then it's automatic.

here is how I think it'll work

it's a powder in a bag, and you tilt the bag over a pillow plant, and it fertilizes the plant
