Question. How does it save and store preferences and layouts and stuff so there is absolutely no storage or memory on the controller?

You do not need to worry about your controller getting malware.
Being able to store a mapping does not mean it can run arbitrary code.
Someone completely rewriting the firmware and finding a way to distribute that through the xboxnupdater is a scenario that is so far from likely that it doesn’t warrant any concern.
